To use the Safari 1Password extension in pop-up windows where the toolbar is hidden, go to View > Show Toolbar or press ⌘L.

You could also control-click in the window and choose “1Password” in the contextual menu that pops up

Or simply use the shortcut ⌘\

Unfortunately that doesn’t work for me since I use ⌘\ for LaunchBar’s clipboard history. I haven’t had great success changing the keyboard shortcut for 1Password in Lion.
